Well. Everything sure did happen. But somehow, someway, the crew was able to avoid a total failure, even if it involved some questionable methods. Those methods might come back to haunt you some time down the line, but for now? For now, you're welcomed into the colony—but you might not want to stay here too long. The ship logs won't hold up to detailed scrutiny, and there is one alien among you. You could of course, try to take matters into your own hands but there are eyes all around you now, and who knows what the justice system in this world is like.
But you're free to go, back to your own world via a replica of the very same machine that brought you here by accident, at least if you're still alive. If you're dead? Well you're stuck with your illustrious captain, cause he's bailing as soon as he's able to stand on two feet. You'll be joining him back on a trip to his home world, bereft with it's own set of problems but at least you'll be getting a new body shortly after you arrive. It's not the good ending you wanted, but at least it's something.
And as for the intruder among you...the colony might have to deal with an alien invasion sometime in the very near future, and it's world hopping technology might be falling into aliens hands but. Hey, at least the De'dri hive likely has other priorities to cross off it's list before invading other worlds.
